Growing up in Winkler, Manitoba, Penner played hockey for his high school team, the Garden Valley Collegiate Zodiacs, alongside future Washington Capitals teammate Eric Fehr. However, his journey to the NHL was far from smooth. Penner was cut by many minor hockey teams, including his local junior club three times, and was told he would never make it as a professional hockey player.
Undeterred by the setbacks, Penner agreed to play with Minot State University-Bottineau (now known as Dakota College at Bottineau), but his first year was cut short when he broke his femur. The following year, Penner became a crucial player for Bottineau, scoring 20 goals with 13 assists in 23 games, and earning the Most Determined Player Award for his remarkable come-back.
Penner's impressive performance at an evaluation camp in Saskatoon caught the attention of Grant Standbrook, the assistant coach for the University of Maine's Black Bears ice hockey team. He was offered a scholarship, which he accepted, and went on to help lead the Black Bears to the NCAA Championship game in the 2003-04 season. Although they lost the title game to the University of Denver, Penner's skills had caught the attention of NHL scouts, and he signed with the Anaheim Ducks in 2004.
