He later joined Millwall in February 2009 and then signed with Exeter City in July 2009. Duffy's time at Port Vale, which began in July 2012, saw him help the club secure promotion out of League Two in the 2012-2013 season. After spending four years at Port Vale, he joined Notts County via Eastleigh in June 2016. In August 2019, he joined Kidsgrove Athletic, marking another milestone in his career.
In May 2020, Duffy began coaching at Congleton Town, and just 12 months later, he was appointed as the club's manager. Under his leadership, Congleton Town won the Midland League Premier Division title and Midland League Cup at the end of the 2023-2024 season.
