Thompson's footballing journey began at Dundee United in 1996, where he made his debut as a substitute in a league match against Hearts in 1997. During his time at Dundee United, he won the SFL Youth League in 1997 and became a regular in the team by the 1998-1999 season.
In October 2002, Thompson began talks on a new contract, but amidst speculation about a potential move to Rangers, talks broke down, and he was ultimately placed on the transfer list. This led to his move to Rangers on Boxing Day 2002, for a fee of £200,000.
