During this period, he served as the Minister of Defence from 2005 to 2007 and later as the Minister of Finance from 2009 to 2014. In 2014, he returned to the Riigikogu, only to be appointed Minister of Education and Research in Taavi Riva's cabinet from 2015 to 2016.
In 2014, Ligi sparked controversy by bringing up the ethnicity of the Minister of Education and Research, Jevgeni Ossinovski. Although he later apologized, the incident led to pressure for him to resign from his post as Minister of Finance.
